Audio slightly out of synch using multiple videos

Hello
When using f.e. five video file at once for encoding (mkv to bluray 720p), output is often slightly out of synch.
Quite bothering...

I found the problem with audio slightly out of synch.
When using long projects (f.e. multiple videos) and Cuda hardware encoding, audio is after conversion perfectly synch.
But when converting same long project with software encoding - use best video quality settings (slower) AND two pass encoding, audio is after conversion slightly out of synch.

Maybe you can reproduce this "problem"?
